Dear Lisa, Please try the following (assuming you're using mac os x): 1) Open the mac os x version. 2) Open your CDT file, but in the open menu select "Linked" from the style pulldown The multiple applications have been supplanted by the "style" menu. Sorry about the confusion. For a longer explanantion, see http://jtreeview.sourceforge.net/docs/FAQ.html#q004 but it's not really relevant. Currently Karyoscope is a little annoying to get working correctly. After loading a file and selecting "Make Karyoscope" from the Analysis pulldown, you need to click on the "Coordinates..." button, then "Load from file...", and then navigate to an appropriate coordinates file, such as the two that come with JTV for yeast and human. The problem is, you have to do it every time! This is a hassle, and I'm working on being able to specify it once, but in the meantime I recommend that you put the coordinates file in whatever directory the "load from file..." dialog opens to.
