Probably because of the 64bit version of java or because it is in the program files (x86) folder, the "java" in the bat file has to be replaced by "C:\Program Files (x86)\Java\jre6\bin\java.exe" for jomics to launch properly.
As far as I know, after installing Java the java.exe should be part of the Windows search path (environment variable PATH). But then, I hardly have any experience with Windows system specifics, so please feel free to point me to any documentation telling otherwise.
As of version 0.9.34, jomic.bat takes the optional environment variable JAVA_HOME into account. If it is set, jomic.bat launches "%JAVA_HOME%\bin\java.exe" instead of just java.exe. So in your case, setting JAVA_HOME to "C:\Program Files (x86)\Java\jre6" should do the trick without having to modify jomic.bat.
