The bug in PMD for assigning 'unusedcode' warnings for arrays and
matrices was fixed:

basic good to handle
braces nothing to do, we use jalopy source code formatter
codesize serious for users and new developers
also hard to fix, because you need to be an JOELib
expert
controversial good to handle, some rule are controversial in my
opinion
coupling good to handle
finalizers good to handle
imports good to handle
naming good to handle with a good refactoring toolkit most
IDEs support, and a crazy amount of work
strictexception good to handle
strings serious for users and new developers
also hard to fix, strongly connected with code
complexity
unused complex tasks and feature requests
shows also some open construction and porting tasks,
e.g. residue PDB import, rotamer generation, ...
