This is the answer from Gale after our last discussions on red-blue 
stereo.
I understand that everything is correct as it is, regarding code.
(defaults stereo -5 and stereo redblue 3)

I issued all commands from the Jmol Console (Menu:Console), not from  

the command interface on this page.

For side-by-side stereo pairs, the default (console command:  
"stereo") gives cross-eyed viewing (same as console command "stereo  
-5").

For anaglyphic (red/cyan) stereo, console command "stereo redcyan"  
gives correct stereo with red lens over left eye, cyan lens over  
right eye. The command "stereo redcyan -3" reverses the stereo,  
making it correct for cyan lens over left eye, red lens over right  
eye. So the command "stereo redcyan" is the same as the command  
"stereo redcyan 3", and assumes red lens on left eye. Is that what  
you want?

I thought I could tell whether you want red-over-left or red-over- 
right by looking at your picture of stereo glasses at

But then I realized that the little picture of red/blue glasses is  
ambiguous as to which lens is red. Are the handles of the glasses  
pointing toward me, or away? You can see it either way, like a common 
 
type of optical illusion. You need a stereo image of the glasses! Ha! 
 
So do we make the stereo image of the glasses cross-eyed or wall- 
eyed? Is it getting nutty in here, or is it just me?

docs/?ver=11.0#stereo should state specifically which eye should be  
covered with red lens.
