Hello everyone, Is there a way i can undisplay Jmol_S logo on the viewer in the right bottom, Is there any option like "set frank off/false" like the one used to be in Jmol-13x. I can give full credentials to the Jmol on the about section, but I just want to remove the Jmol_S text on the right bottom !! any way, to do so !! Help much appreciated. Ravi. -- *Ravi Raja T. To clarify: "set frank off" is the way to do it, but DOES NOT APPLY to signed Jmol/Java applet from a web server. I understand this is for security reasons, being a signed applet it is a reminder of what is being displayed there. The documentation says so: http://chemapps.stolaf.edu/jmol/docs/#frank set frank off works for JSmol and for unsigned Jmol/Java |

Thanks Angel, Thats what I thought . But unfortunately I cant import files from RCSB server if I use unsigned applets right !! and how to fix that !!, and recently JAVA applets are being blocked for security issues, if they are unsigned by almost all the Operating systems. Any quick fix for this issue ? The first page load took about a minute and even a reload took more than 30 seconds. Loading '1deh' as an example structure from the PDB took also about 35 seconds. So total time until a structure was loaded was about 60 to 90 seconds. For comparison: loading the same entry with our Jena3D viewer (http://jenalib.fli-leibniz.de/cgi-bin/3d_mapping.pl?CODE=1deh&APPLET=html5) took about 10 seconds or 5 seconds as a reload. Is the Jena3D viewer also much slower if you try it, indicating that there might be a bottleneck in data transfer rate? Applying functions also was quite slow: a) Presets->Protein1 ~7 sec b) Presets->Protein2 ~60 sec c) Presets->Protein3 ~7 sec Rendering changes in the Jena3D viewer are applied almost instantaneously. So it is not JSmol speed in general that causes this. Maybe the server is contacted before issuing any of these commands? I tried to find out which JSmol version is used, but the popup menu wasn't available. Intentionally, I would guess. In this case it would be nice to add the JSmol version info to the "About viewer" info. I noticed some unusual features of the pulldown menus: 1) The menu stays open while commands are issued already. 2) In the 'Representation' menu there are multiple options selectable within a single row (on, off, only). Number 1) is problematic because the user doesn't have any feedback that his choice was accepted and the program is doing something. This often results in a second or third click, making things worse. Currently this behavior might be especially disturbing because of the long time until an action is finished and because apparently many features aren't functional yet. But even without this I am not sure if it is really a good idea. Since the application interface seems to be targeted at beginners, apparently trying to reduce the complexity of the JSmol popup menu, number 2) might also not be a very good idea. I fear this will be rather confusing than helpful. Although it helps to save space or a secondary menu level. Thanks you very much Rolf, for the feedback in detailed, 1. Actually its taking much time to render in HTML5/WEBGL mode because the viewer takes whole space of the browser, more like a full screen mode, so HTML5 version of the viewer is pretty slow in rending the whole screen(wider your screen slow response it is) , but i saw JAVA mode is working with good repsonse, 2. Thanks for pointing out the interactiveness, I will add a response text when a button is clicked (like loading in Jena 3D ) 3. I will remove the ON/OFF/ONLY options, you are write they definitely confuse the beginners 4. I will consider your suggestion regarding simplifying the popup menu too. To overcome the #1 problem, Im thinking to reduce the screen size to Please take a look at the viewer's performance in JAVA mode, this demo is done on a Full HD screen, so the viewer size is around 1900*1280 pixels , yet the rendering is pretty neat and fast (JAVA mode) https://www.youtube.com/watch?v=D4nynvSDBn8&feature=youtu.be Best, Ravi On 20 June 2014 19:34, Rolf Huehne <rh...@fl...> wrote: > On 06/18/2014 01:23 PM, Ravi Raja Merugu wrote: > > Dear Rolf and jaime, > > > > I talked to my web hosting providers and they say currently my website is > > not accessible for few of international countries. Dear Rolf, i forgot to mention, the viewer is responsive, it loads JAVA based viewer if JAVA is installed and enabled, otherwise it switches to HTML5 WEBGL mode. Did you use the viewer using JAVA engine or HTML5 rendering engine !! On 20 June 2014 20:49, Ravi Raja Merugu <rav...@gm...> wrote: > Thanks you very much Rolf, for the feedback in detailed, > 1. Loading PDB entry 1DEH took about 3 seconds instead of 30. In contrast to the HTML5 version the popup menu was available. so you didn't deactivate it on the HTML5 version on purpose and it is a bug that it doesn't work there? Selected atoms were indicated by a yellow halo with Java but not with HTML5. But I couldn't find any way to deactivate the selection halos. This makes working with the viewer very difficult if all atoms are selected and you can see almost only halos and no details of the rendered structure. I also tested it with Safari on MacOS. The original URL (http://www.rsquarelabs.com/bmv) didn't work at all there. At the end of the URL was appended a slash about ten times (waiting 1-2 seconds in between) and then Safari reported that there were too many redirections to the same URL. (Only the error message was shown, no viewer). Since I don't have Java installed yet on my MacBook I replaced 'JAVA' in the second URL (http://rsquarelabs.com/bmv.php?_USE=JAVA) by 'HTML5'. The interface looked different here (compared to Firefox on Linux). There was no dropdown menu at the top but an accordeon menu at the left side. I actually liked this better than the pulldown menu because the subselections in a single menu line made much more sense here. This way they will presumably not be very confusing. But what I didn't liked was that only one part of the menu can be open at a time. This will be very annoying because it will presumably happen quite often that a user will need functions from different parts quite frequently. I would recommend to let the user decide which menu parts should be open/closed. The delays were similar to those with Firefox on Linux. Even if I reduce the canvas size to 50% in both directions (~650x350) the times for displaying the different rendering presets stay the same. And zoom and rotation are similarly fast as in the video you mentioned. Maybe you should open a new thread to discuss about the viewer performance. Dear Rolf, I used Jena 3D viewer, its pretty handy n documented. But I see that JAVA version of the applets/viewer in your server suffers the same, I cant undisplay the logo for JAVA version !! using "set frank off" , bt i can do the same in HTML5 . is this expected ? If I remeber correctly, I read somewhere long ago that for JAVA version of the applets ("signed " ) , we cannot undisplay the logo !! is that what im facing here !! Thanks for pointing it out Pshemak, but unfortunately, mostly scientists/beginners are not developers/IT people to resolve that by themselves. As I understand it, now using non-signed applet is not recommended. In the old Java versions, the unsigned applets run without asking. Nowadays you get warning or blocking for them, so it is not much difference (in inconvenience for the user) to use the signed applet which of course asks the user for permission but gives you full power. So you will have to live with the Jmol_S frank. Is that too much of a problem? |
