Actually, Jmol does not work well on most open source unixes at the moment, because most are now defaulting to the IcedTea Plugin, which is still partially broken. It appears from the chatter on the IcedTea bug list, that the next release 7 may fix this. In general, I suggest people who have trouble on unixes install the Oracle/Sun Java which does work.
An easy option for Ubuntu users is to go to
rather than download from the Oracle site and do the install manually.
I don't know if there is an easy option or package for Fedora.
