I'll check when I get to work tomorrow, I may have made a mistake there, but I don't think so. You would have to do the build, then  simply remove all naga package files. There is no direct reference to them in the code anymore except in org.openscience.jmol.app.jsonkiosk.JsonNioService, which is only accessed via reflection and so can be completely removed.
