1) If you use the unsigned applet, you have to make sure all the files are in or under the directory containing the JAR file.
2) If you use the signed applet you can do all sorts of things, like save PNG files.
3) Usually we don't use full path names in script src or load commands. Instead we use relative paths. The path will be relative to the HTML page. Some versions of Firefox have gone to a stricter security model. If that's the case for you, you might see security violations.

I always get a black/empty applet without any structure displayed.


Does it have the Jmol frank in the bottom right corner? If you check the Java console you will probably see a security violation -- you're using the unsigned applet and loading a file that is not on the path of the JAR file.
