As far as I can tell, these messages are being issued by the java runtime environment, and not from any of our code. Just guessing, it seems like the permission on your ".java" folder might be set so that the jre can't read or write the file it needs (~/.java/.userPrefs/edu/whitman/halfway/jigs/prefs.xml).
