I recently upgraded to 4.3 (final), and I discovered that this problem resurfaced. Scrolling large amounts of text was generally slow, and was worst with both "subpixel" and the "fractional font metrics" options enabled. I have discovered that if I add "-Dsun.java2d.noddraw=true" to the jedit command line options, then the performance problems are fixed. I get very fluid scrolling with both the above font options enabled. Some googling has shown that some people suspect video card drivers.
