Switch to a shell and move the just opened file to a new directory. Switch back to JEdit. When these steps are followed with on Linux (I haven't tested this in windows but will) JEdit hangs and does not respond. The JEdit process must be killed at this point. I pulled down the source code and compiled safely with javac (from sun) version 1.4 and this still happens. This means that it is either a bug in the JVM 1.4 or a bug in JEdit. This very well might be a JVM bug, in which case it should be determined which method in the core APIs is failing and Sun should be notified. But, if this is could be caused by deprecated APIs or something similar.
