By default I would uncheck the option to automatically run jedit server at Windows startup.
Because of some usability issues the user should have to enable this option manually, hoping he knows something about the effects.

At least the exe installers of 4.5pre1 and 5.0pre1 have disabled this
option. Systray Icon is helpful, too.

Regarding Usability issues...
Short story:
Users don't know:
- how to disable the automatic startup of the jEdit server, because the
only way is to hack the registry
- that "nothing to see of jEdit" (no window, no process) does NOT mean
"jEdit isn't running"
Long story:

This feature can't save any time for the user. It follows the philosophy
"Let the user wait for system startup rather than for first application
startup". I can't see the point of using it and think it would be much
better to include the "-background" command line option into the batch and
desktop shortcuts.

Wouldn't it be better to fix any usability issues rather than
disabling the server by default? By the way, a quick search didn't reveal
any open bugs with "server" as the keyword. Maybe you could submit a bug
for any usability issues you have?
Another thing: The installer is not MSI-based, but uses Inno Setup :-)
