Neither the script that uses the java-wrappers, nor the script that resides in ~/bin has anything to do with official jEdit development. They are not put in place by the official DEB installer we provide in our own repository. If some package puts those files in place, then those are packages from someone else like Ubuntu/Canonical and problems with them have to be reported against them.
I'm sorry, but we have no control over such packages.
I always install jEdit from our own repository we provide and it works like a charm for me, otherwise I would fix it as I'm the one maintaining the releases. ;-)

Ah, ok, I installed sun-java6-jre and made it the default JVM. But jedit
still starts with open jdk! The difference between open jdk and normal sun
java isn't clear to me, but if jEdit should use sun java rather than another
one, jedit.sh script should be changed:

The line "find_java_runtime java6" looks for any java of version 6, and
sun's java is taken only if no other is found. Maybe this line should be
changed to:

find_java_runtime sun6 sun5 java6 java5
