This is with jedit 4.4.1
I load a large XML file, and I see "1 i/o operation in progress", but I can't click on the i/o progress monitor because the GUI is not responding to events.

This is before sidekick has anything to do with anything. jEdit is effectively frozen during that time.

How big was the file? Did you try it with no plugins?

    Can reproduce with jEdit -noplugins.

Using a 5.6mb xml file generated by xsltproc for my test.

The GUI is being repainted but no events are being processed. I can't show the i/o progress dockable while I am waiting.

Behavior is slightly different in 4.5pre1 - it seems to happen right after the buffer is loaded but before it is shown for the first time but there is still a long period of time (a minute or so) when I can't do anything in the editor.

The reason is probably the syntax highlight that takes a long time.

jedit 4.5pre1 introduces large file mode to disable syntax highlighting. that helps.
