There a few things which you can check. 

First off, please ensure that you have checked out and built in this fashion.

mkdir test
cd test
cvs co -r Branch_4_0 jboss-4.0.x
cd jboss-4.0
cd build
./build.sh

What commands are you issuing to build?  

It would be helpful if you executed:
build/build.sh -verbose -logfile -errorlog.txt

This will generate an error log and place it in the build directory.  You can send me these results and I will take a look at them.
