Unfortunately, you're running into an issue between novice
and experienced user levels... You are an experienced user,
and understand the value of 'Ignore deleted'. Altogether
too many users didn't.
Since 1.0pre6, 'Ignore deleted' is..well, ignored for 'My
eBay', because I received dozens of complaints that
JBidwatcher wasn't synching with 'My eBay', when they'd
deleted all their items, and tried to sync again. It was
easier to make that search an exception, than to explain 40+
times about why 'ignore deleted' is useful.
Not to mention having to first determine if they were
actually having an issue (not logged in, legitimate bug,
etc...) before explaining it. Unfortunately, it means that
experienced users who WANT that behavior are a little stuck.
With 1.0pre6 changing that behavior, my 'Can't sync with My
eBay' reports went to near zero (and what's left are real
issues for those users). I've had two folks (you being one
of them) who've noticed that My eBay items bypass it...
The only real workaround right now is to navigate to your
'My eBay' page, pull up the page you want to sync with, copy
the URL from the browser location/address bar, and create a
URL Load search with it. That'll obey the 'ignore deleted'
preference.

How about having separate checkboxes for Ignore Deleted in
Current, Completed and My Ebay tabs? Then you could just
set the defaults to noob settings that you believe will
cause you the least annoyance, and the rest of us can
configure properly and leave you alone.

I too would like this feature back, but appreciate that we are few and the other side are many. I feel this is an exercise in clarity, the *correct* function is clear to all who understand.
What about a help panel giving a count of the number of "ignored" and why. This can be opened after My Ebay if ignored>0.
It can have the usual "show this in future" checkbox.
Another option is to put something red (i.e. highly visible) in the statusbar saying "3 My Ebay auctions ignored during sync, click here for information" and making the statusbar's popup menu inherit a menuitem from the current status item...
