I have a question about adding new themes. I know you can add them to the general themes folder and list, but what if I want each domain that I having using JAWMail to have their own theme. So domain A will have it's own theme, and Domain B will have their own. Is that possible?

There is a plugin in CVS called http_vhost; it does exactly this. It allows you have virtual hosts like mail.domain1.com, webmail.domain2.com, ... and it'll allow you to customize each domain individually. Unfortunatelly, it'll require some coding.
Wait for RC2 (few days?) or hack some stuff from CVS. Good luck.
