The Java Embedding Plugin doesn't alter or remove any files. It
doesn't even open or look for any of the three files you mention. If
they're missing from your system, it's because you moved or removed
them -- which you shouldn't have done. Or it's possible that your
hard drive has become corrupted.
To check if your hard drive(s) has (or have) become corrupted, boot
from your Mac OS X Install Disk, run Disk Utility and choose to
"Verify" your hard disk(s).
Since you may have moved these files instead of removing them, you
should search your hard drive(s): Click on the desktop and choose
"Find" from the "File" menu. Choose to search in "Local Disks" and
look for each file by name.
If you really did remove some or all of these files you will need to
reinstall Mac OS X. (An ordinary reinstall should suffice -- you
probably don't need to choose a "Clean Install".)

Oops. The Java Embedding Plugin does look for and load
JavaPluginCocoa.bundle, if it can find it. But it never alters or
deletes this file, or any other file.

How should have these files been here?
I only have the 2 files from the java embedding plugin:
MRJPlugin.plugin
JavaEmbeddingPlugin.bundle
