I get the following errors when I try and start Firefox 1.0.1 from a Terminal:
/Applications/Firefox.app/Contents/MacOS/firefox-bin: can't map file: /Library/Internet Plug-Ins/MRJPlugin.plugin ((os/kern) invalid argument)

This error happens very frequently (all the time?) on OS X (all
versions), with Firefox, Mozilla and Camino (all versions), and all
plugins (not just the MRJ Plugin). It has nothing to do with the Java
Embedding Plugin (or with any of the other plugins).
Ultimately it's a bug in the Mozilla-family browsers, I suppose. But
it's completely benign (it has no ill effects). You can ignore it.
I should also have mentioned that I've (briefly) tested the JEP
(version 0.9.0) with Apple's 2005-02 security update, and as far as I
can tell it works fine.
But the 2005-02 update does contain things also found in the "WebStart
and Java Plugin Update 1.4.2" that's available via Apple's Developer
Connection. So the 2005-02 update will presumably break earlier
versions of the JEP.
(Since the 2005-02 update seems to be a replacement for "WebStart and
Java Plugin Update 1.4.2", I'm not sure why the latter is still
available.)

I was worried that I had stomped my Java installs and was trying to do a clean re-install (what version is /System/Library/Frameworks/JavaVM.framework/Versions/A anyways?). Unfortunately after I installed the Security Update 2005-002 I could never get the Java Update 1.4.2 Update 2 to install again, even though it states that "[a]ny previous Java 1.4.2 installation will be completely replaced. "
I am okay now, but does anyone have advice on how I could to a clean install of Java if I wanted to?

Basically, you can't -- you have to reinstall the OS. But the least
horrifying way of reinstalling the OS on OS X 10.2/3 seems to be the
"archive and install" (aka "archive install"):
