So, I can't even get past 'right click-> import, select "Plug-ins and fragments"', because the import dialogue doesn't have a "Plug-ins and fragments" problem. So not really.
Also, it looks like the "hard-coded" URLs for documentation in the plugin are broken; when I try to go straight to the website I get all 404s.

I attempted to use the instructions here: http://java3d-eclipse.wiki.sourceforge.net/DevelopmentEnvironment in order to link JavaDoc to Java3D, but the instructions seem to be out of date for Eclipse Ganymede 3.4.1. Any help here?
I just tried following the instructions I put there and I get an error when I add Javadoc URL and then hit "Apply".
Is that the same as what you are seeing?

I do not quite understand what "...because the import dialogue doesn't have a "Plug-ins and fragments" problem. "? Could it be that you did not install full RCP Plugin development suite? I think that might be it. Which exactly Eclipse did you download? I am always installing "Eclipse for RCP/Plugins developers" (Here is current URL for windows: http://www.eclipse.org/downloads/download.php?file=/technology/epp/downloads/release/ganymede/SR1/eclipse-rcp-ganymede-SR1-win32.zip )
