Azureus uses SWT which has support for a tray icon.
Swing also has support for a tray icon.
It's not impossible to add support for the tray icon.
The problem is that java-gnome doesn't have a lot  of developers, which 
is not the case of the toolkits that I listed above which are backed up 
respectively by IBM and SUN.
Thats why some GTK widgets are lacking a mapping in java-gnome.
