At present, JabRef is not able to handle some LaTeX-commands like subscript and superscript in mathmode. In addition, it fails to interpret font commands such as \v{s}. Naturally, it is possible to enter the appropriate html-commands like ... in the respective fields. This however works only for formatting, not for fonts: for example, a α is translated into α when using the html export filter. In a first step, it would be nice if JabRef could handle at least the basic html-characters.
This bug appears when using LaTeX-commands or html-entities together with ISO-8859-1. It is no problem with UTF-8, but to my knowledge, BibTeX does not support that either.
