#12 Doesn't save preferences

I had the debug windows open while diagnosing a login
problem. When I was done, I tried to close them (in the
Preferences window, and by closing the windows) but they
are there the next time I log-in. I also tried to set
the agents window to appear at start up, but it doesn't,
even though it is checked in the pref window.
Strange...
