Is the "manual management of files" button unchecked when this program is run?

I ran iTunes Library Updater to remove all missing file entries from iTunes.

I have a lot of songs on my iPod that don't exist on my hard drive - this is intentional. I want the files to exist on my iPod but not on iTunes (on my computer HD).

After running ilu2, the next time I synced my ipod, it was re-set to auto management of files - this caused the deletion of 1/2 my mp3s from my ipod. I was furious.

I am trying to figure out if it was I who made a mistake, or if it was the program that unchecked the manual management button.
