Basically I have tivotogo and it takes tv shows, converts them to mp4 (for iPod Video) and puts the files in a folder, I am trying to use Itunes updater to put them in iTunes for me, but I can't get it to work, it will put in MP3 ect... but not MP4s, they work in Itunes and my Ipod, I can manually put them in, but the whole point is that I don't want to do it manually :D Any help would be great

Did you add .MP4 to the valid extensions in the GUI?

If you use the command line version then you should add this:
    /e:".mp3 .m4p .m4a .m4b .mp4 .mpg .mpeg .m4v .mov .aac"

Also iTunes ignores some files if they have square brackets in them "[" or "]". If you batch add them with iTLU, then iTunes will silently fail. You can check that by dragging and dropping one of the files to iTunes manually.
