I recently upgraded to iTerm 0.9.6.20090923 and now my colours aren't the same anymore. I checked the colour profile in the settings and it's how I left it, iTerm just seems to ignore them. Mostly it seems to ignore the difference between bold and non-bold colours but some things that used to be grey are now very dark. This makes it very hard to see some things on the terminal.

I am running it on a MacBook Pro on OSX 10.6.1.

I don't remember what my previous iTerm version was.

Version 0.9.6.20090923 and 0.9.6.20090927 are broken and will not auto update to future releases. You can fix this simply by ticking and unticking the "Prompt for test release updates" box in preferences. Alternatively, download a newer version directly http://iterm.sf.net
    Sorry for the inconvenience.

As for your specific problem, try pressing CMD-I on your terminal, then toggle the "Bold" option. If you like the change then press the update button at the bottom to save the change.
