One thing I've recently done for migration (the only one I've done so far) is to modify the migration tool from PADL to generate the entries I wanted. 'uid' seems to work okay as a multi-valued attribute, and to avoid the trouble of figuring out all the right filters, I just created entries with both 'username' and 'username_example_com'.
