The stock beta kernel only supports the root partition as number 3. Redo the partitioning document, except this time reconfigure your linux partition to be sda3 and it should work fine. Don't even try using UMSDOS... it becomes a headache as if you are using the 2.6 kernel you will have to boot back into a 2.4 series kernel to install stuff. Moreover, its very slow on the ipod, where a directory of 30 files takes almost 20 seconds to list out.
