&lt;p&gt;Is it possible to keep the same layout in CytoscapeWeb? Otherwise it will probably a complete mess. Yes - Done in beta &lt;/p&gt;
&lt;p&gt;And concerning the visualization: Would it be possible in CytoscapeWeb to have something like a right-click menu? yes - we will build something like that and hoping by next week we can demo a beta version &lt;/p&gt;
&lt;p&gt;For metabolites: - show all reactions where the metabolite is involved - mouse over shows the full metabolite name &lt;/p&gt;
&lt;p&gt;For reactions: - show biochemical reaction equation - mouse over shows the full reaction name name - click function shows equation &lt;/p&gt;
