1. There are two options for showing the main window in the task bar -> when it's minimized and when it's not minimized. Are you sure, that you unchecked/checked the right boxes?
2. Do you know whether PyPanel uses standard X-calls to show/hide windows in the taskbar (that means - does hiding windows in the taskbar work with other applications? IcQ'nD uses standard gtk2-calls to do its stuff for this)?
Anyway, will have a look at it.

Yes, I checked the options. I don't know exactly how PyPanel works. But I know that this works with apps like Sonata or Gaim.
