iBRAIN2 version 0.7.2 released

Today, the iBRAIN2 developers are proud to announce the public release of version 0.7.2 of the iBRAIN2 workflow manager.

The ideas behind this tool, and its features are described in:

Vincent Rouilly, Eva Pujadas, Béla Hullár, Csaba Balázs, Peter Kunszt, Michael Podvinec:
iBRAIN2: Automated analysis and data handling for RNAi screens
Proceedings of the 10th HealthGrid Conference, 2012.

We have been developing and using iBRAIN2 in porduction for nearly two years. We find it of great value, and hope that it will be taken up by the high-content screening community. iBRAIN2 allows the convenient and robust handling of workflows that process large datasets (hundreds of thousands of microscopy images) reliably on a high-performance computing cluster.

iBRAIN version 0.7.2 contains all the features described in the above publication.
We consider this currently the stable version of iBRAIN2, and use it ourselves in production.

Components

The iBRAIN2 workflow manager consists of three components, which must be installed, as well as some recommended and external components:

iBRAIN2 core components

  • iBRAIN2 daemon (ibrain2.zip) : The workflow manager itself
  • ibrain2 database (ib2db.zip) : Database installer (requires PostgreSQL)
  • ibrain2 web interface (ib2status.zip) : Web interface/status monitor
  • extras.zip : This archive contains sample executables for the processing of high-content screening data.

External add-ons

  • CISD datamover : iBRAIN2 currently expects files in its inbox to have been placed there by an instance of the datamover software. This software is open-source, and can be found here: http://www.cisd.ethz.ch/software/Data_Mover
  • OpenBIS: The Open Biology Information System can interface with iBRAIN2 and act as a storage provider. We recommend using OpenBIS rather than just FileSystem storage for production installations. The software can be found here: http://www.cisd.ethz.ch/software/openBIS

Documentation

Please refer to the documentation section of the downloads area for installation instructions, as well as a reference for the workflow XML specification, and the REST interface implementation.
