If you could send me your project definition and workflow scripts I'll have a look. It sounds a lot like an attempt was made to publish into the repository fileystem, which I had seen lead to data loss in an older version of HyperContent. Now it does prevent you from publishing into the repository filesystem directly, but it may still be possible to configure things in such a way to lead to problems.
