I just talked to Angel who wrote this parser a long time ago.

He says that the parser is supposed to:
  - match the existing features in the db against the new ones mentioned 
in the gb file
  - if a feature is in the file but not in the db, it adds the feature
  - if the feature is in both, it leaves the feature alone
  - if the feature is in the db but not in the file, it deletes it.

is this not what you are observing?
