Steve- This does sound like good timing. It makes sense to integrate some of these modules, which comes as no surprise from me :-) We are using plugins; I said that wrong to distinguish writing plugins versus writing descriptions for the "universal" XMLGUS plugin. It consists of the engine we talked about where the specifics are defined descriptively in the XML and grammar. So we are going through the object layer as usual. XMLGUS.pm is the plugin part of the system; the grammar drives XMLGUS.pm based on the input from the GUS XML. Here are some pointers on the web to materials I posted the paper at http://flora.ittc.ku.edu/xmlgus/ in pdf and ps formats. All the code and support systems for XMLGUS are on the web site. There are some toy examples there. We also put two production systems online that we are using for 1) loading annotated arabidipopsis chromosomes and 2) processing & loading reads cleaned of vector sequence using a GUS pipeline. The latter uses XSLT to transform the BLAST output to GUS XML. I'll look forward to hearing from you and others interested in this. all the best, Terry p.s.
