When an iPod Touch library has eBooks added through iBooks, they show up in the main music playlist for the iPod. When trying to get the properties for a file, a dialog asks me to report unknown media type 400000. I've obtained two eBooks for free (not through Apple's store) and added using iTunes on Windows, and I've attached the corresponding Books.plist created from this. These are all stored under a directory off the root of the non-jailbroken iPod named \"Books\" (so /Books/Books.plist, /Books/JQNV.epub/, etc.). I will also attach archives containing the books themselves (but maybe not usable, since I can't get the files small enough with the images included) later.
