If the vector consists of just one entry per column, the fft is calculated, too, although in this case the calculation is meaningless.
The problem is that after this calculation gretl is rather unstable. Under Linux you can see glibc complaing about double free pointers. Under Windows gretl sometimes just disappears or crashes with a segmentation fault.
As doing this kind of calculation is meaningless and most of the time an error of the gretl script, gretl should throw an error when it a fft is performed on such a vector.
