I am trying to a our companies Intranets.com intranet
site and the user name is only a simple name i.e.
jbloggs not jbloggs@anything.com
How do I enter the user name and it work?

As I understand it - the @domain part is stripped off and used by Kongulo in order to figure out which username goes to which domain.
For example, when spidering host.example.a.com and host.example.b.com, a username string of "usera@a.com,userb@b.com" would use the usera credentials when spidering a.com, and userb credentials when spidering b.com.
