GNU ARM C/C++ Cross Compiler Support 1.7.1.201401111229
Eclipse Platform 4.3.1.M20130911-1000
Ubuntu 12.04
gcc version 4.8.3 20131129 (release) from https://launchpad.net/gcc-arm-embedded

The problem is: .settings/language.settings.xml gets stored as project file. It contains env-hash which is OS dependent. I check in this file in VCS, then my colleague opens project in Windows and env-hash gets changed.
Though this file contains default setting. Is it possible to make it use global value by default (move out from project)?

the file .settings/language.settings.xml is used by CDT and is not under plug-in control, so to change something related to it requires patching CDT.

Eclipse 4.3 SR2 is to be released soon, if a patch is possible, it should be done to 4.3.2.

until then, as a workaround, do not save language.settings.xml in your VCS.
