The issue from your setup.log is probably related to a large change to the
BioPerl package library that happened in BioPerl v1.7.3 (
https://github.com/bioperl/bioperl-live/commit/1760fa57142a5570b1e93e4423c621aa5e9f3b3e
)
You can manually install the last working version of BioPerl with
bin/cpanm -v --notest -l extlib/ Bio::Perl@1.7.2
This is actually the exact command the latest version (v1.16.11) of JBrowse
1 uses in it's setup.sh, but may help with your version (v1.12.3)
