The provided debian/rules file will not build correctly. Running dpkg-buildpackage on a x86_64 Ubuntu 9.04 system, I get this error:

dh_installdocs README README.GBrowse-2.00 README.IF.GBROWSE.ISNT.WORKING README.gff3 README.fedora_and_selinux t/testdata/phylo_align/readme.txt blib/cgi-bin/README docs/pod/README-chado.pod docs/pod/README-berkeley-gadfly.pod docs/pod/README-gff-files.pod docs/pod/README-lucegene.pod docs/developer_notes/README.rearchitecture contrib/README contrib/GeneFinder/genefinder/README contrib/install_macosx/README.pod contrib/install_macosx/README.html contrib/Coverage/README contrib/TextDumper/README contrib/SynView/README libalign/README cgi-bin/README
cp: cannot stat `blib/cgi-bin/README': No such file or directory
dh_installdocs: command returned error code 256
make: *** [binary-arch] Error 1

A proposed corrected file is attached.

Hopefully this is a valid rules file, 'cause I know squat about building deb packages :-) I put it in trunk (the 2.0 branch).
