This is in the automake stage, not ./configure. I don't see how GL_MMX and such would be related. Can FreeBSD > and Linux files coexit? I think the automake folks say you're supposed to distribute the Makefile.ins and configure script (not Makefiles, though). Go ahead and generate them on linux like you normally would. If FreeBSD ports can't use them (often the case because of various requirements of the ports system), we just patch/regenerate them as necessary.
