I hand created the navigation links a while ago when only a limited number of modules were working under maven. I had been hoping that a newer version of maven would allow me to generate the links automatically. If the site-front-end code was working then I could see how it could be done... For now we need to change a lot of files, if you look in geotools-src/module/xdocs you should find a navigation.xml file, this is the one which controls the links. Sadly this file needs to be changed in each module.
