Dear Open Source developer I am doing a research project on "Fun and Software Development" in which I kindly invite you to participate. You will find the online survey under http://fasd.ethz.ch/qsf/. The questionnaire consists of 53 questions and you will need about 15 minutes to complete it. With the FASD project (Fun and Software Development) we want to define the motivational significance of fun when software developers decide to engage in Open Source projects. What is special about our research project is that a similar survey is planned with software developers in commercial firms. This procedure allows the immediate comparison between the involved individuals and the conditions of production of these two development models. Thus we hope to obtain substantial new insights to the phenomenon of Open Source Development. With many thanks for your participation, Benno Luthiger PS: The results of the survey will be published under http://www.isu.unizh.ch/fuehrung/blprojects/FASD/. We have set up the mailing list fa...@we... for this study. Please see http://fasd.ethz.ch/qsf/mailinglist_en.html for registration to this mailing list. _______________________________________________________________________ Benno Luthiger Swiss Federal Institute of Technology Zurich 8092 Zurich Mail: benno.luthiger(at)id.ethz.ch _______________________________________________________________________ |

Hey All, To ensure getting a proper update please do the following *before* running 'svn update': $ rm -rf Perl/scripts/ $ rm -rf Mason $ svn update and you will have a working set of source code. I repeat: if you do not remove the Perl/scripts and Mason directories, you will get an svn error and you will have a broken source code distribution. The reason for this is that I've removed all the old unnecessary .in files from the distribution, and so there are name clashes. You can either checkout a new version (which is more work), or you can remove the files that clash like I suggested above. My appologies for doing this in the middle of your working time - but just as I was committing my work I lost my internet connection after I had committed half the files and it just came back. Again my appologies, but all should be stable at this point. Thanks for bearing with me. Cheers, jas. |

Sorry, just in case it didn't come through, here is the message I sent earlier. If you ever do an 'svn update' and it returns: 'Failed' - something is very bad and you should fix it. If the former, then of course the genex.conf file is in /user/local/ ^^^^ not /usr/local and your apache conf file has to be pointed to the right place. Hmmm - from the errors, it looks like you set the LOCAL_DIR to be: user/local (missing the leading '/') - is that the case? The errors from the file install-errors are mistakes deriving from extra lines from the MANIFEST file - I'm waiting for Jason's input before I clear them up. hjm > then : > As User :kaddepal > $ svn update > $ make configure > and then again as root: > make install > > Errors: > when I did svn update : > > kaddepal@1[genex-server]$ svn update > svn: Failed to add file 'Perl/scripts/create-db-roles.pl': object of the same name already exists > kaddepal@1[genex-server]$ > > I continued. > > after make install : > > > Finished > > Congratulations! Hi Harry and Jason, Here is what it today morning from the beginning : As Root: I changed my pg_hba.conf file according to Harry's file. I also changed the LOCAL_DIR , in GeneX.conf file to point to "/user/local" then : As User :kaddepal $ svn update $ make configure and then again as root: make install Errors: when I did svn update : kaddepal@1[genex-server]$ svn update svn: Failed to add file 'Perl/scripts/create-db-roles.pl': object of the same name already exists kaddepal@1[genex-server]$ I continued. after make install : Finished Congratulations! You have successfully installed the DB into Postgres. Changing permissions on Genex trees.. You will need to add the following piece to your Apache config file: Include usr/local/genex/etc/genex.conf And restart the apache server. Whew!! Time to point your browser at: http://wellerlab2.binf.gmu.edu/genex/mason/nologin/docs/docs.html and give it a whirl. NB: If you haven't done so in a previous installation, you still have to: 1) add the text from the file [cron.entries] to the appropriate crontab =========================================================================== #### ERRORS WERE ENCOUNTERED #### There were errors in your installation. Please check the file [install-errors.txt] to see more information. Thank you! Then I added the line " Include usr/local/genex/etc/genex.conf " to httpd.conf file in the Apache folder. and then restarted apache. root@1[apache]# /etc/init.d/apache restart Configuration syntax error detected. Not reloading. Harry, Thats right, just wanted to sound like recipe so that people who would be interested in installing GeneX will find it easy to use, this is line with lots of help web pages one finds when installing/fixing/configuring linux systems. Also the reason i wrote it this way b'coz i have gone through the INSTALL .doc and checked the 'logic' and i guess my recipe/go and do this and then this recipe/steps helps,if i am not wrong Durga was working on this,so this might help her arrange/word the INSTALL.doc in a better way. Thanks Hrishi, In looking at the doc, the only thing I can see that you've changed is the the paragraph at the top, the format (MS Word), and the hiliting - is that right? Or are there content changes later in the text as well? I thank you for the input - you and Durga have been quite helpful in pinpointing badly worded sections and bugs, but in keeping with the KISS principle that you stated, we're going to keep it plain text until we change it to an HTML doc, I think. Changing to Word, expanded the size of the doc ~6x and made it harder to track changes (our code versioning software likes plain text). Thanks! the crontab mention is a left-over from the analysis stuff that was cleaned out. I'll modify that to remove mention of it. hjm hde...@gm... wrote: > Hi All, > > Here is MyInstall .doc i have put down what i think one should be doing, Harry let me know if this is sufficient or more input is required, basically its my recipe for installing GeneX. > > Thanks, > Hrishi > > PS:What about crontab line at the end of the installation!!! > > ____________________________________________________________________ > > 'Life's battles don't always go to the stronger or faster man. LOCAL_DIR is misconfigured in GeneX.config. You have configured LOCAL_DIR to point to were the genex source code lives '/home/kaddepal/genex-server/' instead of where you want the files to get installed, e.g. '/usr/local'. Harry, I have updated the documentation for this in GeneX.config but this happened to another volunteer I was working with here in Bangalore today as well. I really think we should rename this variable to something closer to what it does - like INSTALL_PREFIX, or we will have a lot more people misconfiguring it. Shall I go ahead? Cheers, jas. |

That's (pedantically) true. However, it does assume that the DB installer has been run /successfully/, which has not been the case yet. I'll modify the installer script to be clearer on this point. Short version - you need to run the DB installer again. hjm kad...@gm... wrote: > Hi Harry, > I tried again : > svn update > make configure > and then as root > make install > > While make install i said 'NO' when it asks for running the DB installer - as it is clearly mentioned there that u need not rerun if it is already there. > The output : > > > NOTE: > > If you have already run the DB installer, you need not re-run > it now (unfortunately I have no way of knowing this, so you > must tell me, sorry). > > >>Continue installing DB? Hi Harry, I tried again : svn update make configure and then as root make install While make install i said 'NO' when it asks for running the DB installer - as it is clearly mentioned there that u need not rerun if it is already there. The output : NOTE: If you have already run the DB installer, you need not re-run it now (unfortunately I have no way of knowing this, so you must tell me, sorry). > Continue installing DB? [Y] n Ok... Skipping installation of DB as instructed. Changing permissions on Genex trees.. You will need to add the following piece to your Apache config file: Include /home/kaddepal/genex-server/genex/etc/genex.conf And restart the apache server. Thank you! Then I restarted the apache server: root@1[apache]# /etc/init.d/apache restart Configuration syntax error detected. Not reloading. [Tue Apr 20 10:00:34 2004] [warn] module perl_module is already loaded, skipping fopen: No such file or directory apache: could not open document config file /usr/local/genex/etc/genex.conf root@1[apache]# Whats wrong??? something in pg_hba.conf ? This error is due to an unsubstituted variable (%%GENEX_PORT%%) making it thru the substitution script. This should never happen. It's supposed to be substituted to 5432 and replaced everywhere it occurs. Hrishi - did you set up the DB to be TCP-available or just localhost? ie what is the GENX_HOST line in your GeneX.config file? teh localhost version would look like this: 'GENEX_HOST' => 'localhost', Jason - have you seen this before? Is this a problem with making the pg DB TCP-available instead of just localhost? I have to admit that I don't remember making it TCP-available recently, but I'll check it out. hjm hde...@gm... wrote: > Hi Harry, > > For the pg_nba.conf,was just a bit puzzled with IPs,one IP is for local host and the second is the the IP of the machine on which genex is being installed?! > But i think i figured it out. > I edited the GeneX.config file and was at make install step,i have already sent email about this, just incase you did not receive it (my skl's email is slow), here is the error which i encountered: > > Ok, this will take a few minutes, hit [Enter] to proceed. > > Perl/scripts/gendb.pl --db genex --dir /home/deshmuk/genex-server --user genex --pass xxxx --no_ecoli_sf > Creating DB ... > /usr/local/genex/bin/create-genex-db.pl --dbname genex --username genex --password hyde00 --rootdir /home/deshmuk/genex-server /home/deshmuk/genex-server/DB/xml/GENEX_ARRAY.xml /home/deshmuk/genex-server/DB/xml/GENEX_ARRAY_DESIGN.xml /home/deshmuk/genex-server/DB/xml/GENEX_ARRAY_MANUFACTURE.xml /home/deshmuk/genex-server/DB/xml/GENEX_AUDIT.xml /home/deshmuk/genex-server/DB/xml/GENEX_BIOMATERIAL.xml /home/deshmuk/genex-server/DB/xml/GENEX_BIOMATERIAL_CHARACTERISTIC.xml /home/deshmuk/genex-server/DB/xml/GENEX_BIOMATERIAL_LINK.xml /home/deshmuk/genex-server/DB/xml/GENEX_CHANGELOG.xml /home/deshmuk/genex-server/DB/xml/GENEX_CHROMOSOME.xml /home/deshmuk/genex-server/DB/xml/GENEX_CITATION.xml /home/deshmuk/genex-server/DB/xml/GENEX_COMPOSITE_SEQUENCE.xml /home/deshmuk/genex-server/DB/xml/GENEX_COMPOSITE_SEQUENCE_LINK.xml /home/deshmuk/genex-server/DB/xml/GENEX_CONTACT.xml /home/deshmuk/genex-server/DB/xml/GENEX_CONTROLLED_VOCAB.xml /home/deshmuk/genex-server/DB/xml/GENEX_ DATABASE.x......................... > DBI connect('dbname=template1;host=wellerlab1.binf.gmu.edu;port=%%GENEX_PORT%%','genex',...) failed: could not connect to server: Connection refused at /usr/local/share/perl/5.8.3/Class/ObjectTemplate/DB/Connect.pm line 196 > Couldn't connect to template1: could not connect to server: Connection refused at /usr/local/share/perl/5.8.3/Class/ObjectTemplate/DB/Connect.pm line 201. > Died at Perl/scripts/gendb.pl line 108. > > FATAL ERROR > > I got an error when I ran the DB installer. > > > !!
