At present, you need to select the pipeline file first before the Run wizard will be enabled. When you run the Run Wizard, it does not, however, give you any indication which pipeline file is in used.

The proposal here is to give the pipeline filename in the message area.

I rejected allowing user to alter the pipeline filename in the Run Wizard because it opens up a can of worms:
(1)It does not guarantee that the pipeline file to run is saved. Granted that I can implement a universal "Save All" (like IDE do) before openning up the Wizard if there are open file to be saved, but this is probably a bit too much and complicate the fact.
(2)It is unclear whether should I permanently enable Run wizard if I permit change of pipeline file in the Run wizard. My instinct says that the better way is to maintain the current approach for the Run icon in the toolbar, but make Run menu bar enabled permanently if I do permit changing pipeline file
(3)Putting an extra "Pipeline file" element on the top of the Run wizard obscure the fact that user need to put in the "Output Directory" dialog. This goes back to the argument of whether "Output Directory" should remember its previous value. If it does, and chooses this by default, then the problem of users accidentally overwrite output directory when it choose not to increases.
