Request 1 is easy enough to explain: It would be cool if there were a small button or other way to pin geek.menu as permanently open instead of it fading out automatically. Sub-option: maybe while it's pinned, it can show up in the Alt-Tab list as an available window to select.
Request 2: Maybe within Advanced Options, there could be another tab for customizing the menu on the right side of geek.menu. It could just be a checklist where one could uncheck things that should be hidden or are otherwise unused. You might also add the ability to customize that in the GUI by adding more paths/directories based on whatever the user wants to add. Doing it via the GUI should alto theoretically reduce the likelihood or user error because you could have a "Browse" button next to the text entry field.
Request 3: Sort "Categories" by name instead of by order added.
Request 4: I saw another request for an option to group folders together near the top. Perhaps that could be a set of three options: Alphabetical, folders at the top, or folders at the bottom. (As it is now, I just renamed my categories to start with an _ so they appear at the bottom of the list grouped together. That works for me, but the other option would be cooler...)
Request 5: For customizing the "Send To" list, it would be cool if the GUI let you select a folder. Currently, I can "Send to" the root of the drive by default, but it would be cooler if I could send a file to my Documents or Video folder on my drive instead. As it is now, I can only select a program within a folder.
