Geany doesn't notice that another program has changed the currently open file, so you get no warning before making and saving changes, and the file is overwritten by Geany on save, removing the changes made by the other program.
It does, and it pops a dialog (or infobar in the current git version)
asking if you want to reload it. But for performance reasons you need
to actually do something to trigger the check, like switching tabs,
but it should be triggered on edit.

I'm now using the Geany PPA and have version 1.24.1 in place. It works perfectly. You actually don't have to do anything to trigger it. It just takes a moment before it happens. I opened the same file in Geany and Pluma and changed it in Pluma, and about twenty seconds later the warning popped up in Geany letting me know the file had changed and asking if I'd like to reload it. Solved! (:
