How are you starting up GATE? If you haven't tried this already, try starting it from a cygwin shell using "bin/ant run". Running gate.exe should do the same thing but it's worth a try. If it still won't pick up the properties file, try editing the GATE build.xml and adding <property name="run.treetagger.sh.path" location="C:/cygwin/bin/sh.exe" /> near the top of the file (just before the <property file="build.properties" /> line).
