if compiler works with the file, then the file is not corrupted. Does it load into the gui without errors ? 

May be you just need to switch object libraries. There is a drop-down widget right above object tree that selects libraries.

What OS do you run fwbuilder on ?

   <FWObjectDatabase xmlns="http://www.fwbuilder.org/1.0/" version="10"

the top of the old pre-upgrade file looks like:
   <FWObjectDatabase xmlns="http://www.fwbuilder.org/1.0/" version="2.1.14"
       lastModified="1226338671" id="root">

to be honest, i'm not sure what version of fwbuilder i last used, but
i'm hoping we can assume it was 2.1.14, as shown in that version
field in the pre-upgrade file.  i can probably pull the actual version
from backup if i need to, but it would definitely have been an ubuntu
version from the last year or two.
