Running the config script with LAME support enabled does not define HAVE_LAME in config.h, so after compilation FUPPES refuses to transcode into mp3. Defining HAVE_LAME in config.h and recompiling fixes it.

    I have not this problem.
You must run configure script with --enable-lame option before make.

    ./configure --prefix=/install/dir --enable-lame

The bug might then be in the config script's reporting of enabled features. I didn't explicitly run it with --enable-lame, but in its output it was listed as enabled.

As said you need to run ./configure with --enable-lame.
    So it's not a bug.
