On Linux, if the user doesn't have write access to ~/.freeorion or to overwrite files in that directory, the server will crash after sending the first turn's update to players, and the game will then seem to lose connection to the server after pressing turn the first time.
On Windows, if all the files in the log directory (eg. C:\Users\UserName\AppData\Roaming\FreeOrion ) are marked read-only, then the client will crash when starting up, seemingly due to not being able to write to freeorion.log, though I'm not entirely sure that this is what's happening.
In either case, when saving games or writing log files or config.xml, FreeOrion shouldn't crash if it can't write to these files.
